I'm referring to the most well-known versions of Thor and Superman, none of that Superman Prime and Rune King Thor stuff.
At the end of the day, it is up to the writers. Superman has overcome magic plenty of times, if a writer wants Supes to win, he'd have him use Super Speed and simply dodge every lightning attack Thor heaves his way. Supes can disarm Thor and I think we can all agree that Supes is "worthy" enough to lift Mjolnir and then he can use it against Thor. If the writer wants Supes to lose, it can easily be written that way too.
It's also hard to decide which Supes or Thor to use, both have gotten plenty of reboots and reincarnations. Even the canon versions changes powers and limits from time to time.
In essence, yes, Thor has an advantage with Magic and Mjolnir but that can be taken away by disarming him. Also, we really do not know the limits of Supermans powers, not to mention he has a wider array as well and strength for strength, I think Supes takes it between the two. I'm a Superman fanboy though so my arguments will always sound biased even when I try not to.
