Correct me if I'm wrong, but when Ned was reading the book he kept on saying how EVERYONE had dark and/or brown hair except for Joffrey

Varys is like wikipedia without the questionable info in the entries. He knows all. I think it's emphasized that Robert's genes are strong and his children should have dark hair. People probably looked at Cersei's kids and were like wth are all of them blonde.

Yea it was the book that Ned found containing the Baratheon family history. Thats what led him to know that all of Roberts kids should have dark hair.
I definitely think that Tywin knows about his children's incest. Hell even Joffrey knows by now he actually mentions it in the last or second to last episode where he states his father killed the king (aka Jamie the Kingslayer) and that Tywin was at home in Castle Rock hiding. Of course right after that Tywin sent him to bed lol

Actually, Joffrey said "My father won the real war, he killed Prince Rhaegar, he took the crown while you hid". So Joffrey is referring to Robert. Jaime killed the Mad King Aerys
Also factor in he was looking into why Jon Arryn died, and Arryn happened to be researching Robert's lineage and tracking down his bastards. So once Ned saw that all the Baratheons had dark hair and all of Robert's bastards had dark hair, then his "children" were all blonde, then the fact that he didn't believe Arryn died naturally, it all clicked.

And being a noble man that Ned is, he decides it would be a kind gesture to go up to the person (that potentially orchestrated the killing of Jon Aryn) and give them a warning that he knows.
Of course he does this knowing he has the Kings back...but the King not even in the area (as he is out hunting). Poor choice of timing I would say.

Sansa said to Ned she wanted to marry joffrey and have blonde children or something like that. It clicked with him something sounded odd then he opened that book and noticed everyone from house baratheon had dark hair. Don't remember how he pieced together that Jaime was the dad though

No he didn't know, he was talking about Robert sacking the city and becoming king, if Joffrey found out he was born of incest he wouldn't be able to handle it
But Baratheon genes are strong if Robert was his dad Joffrey would of had black hair and blues eyes

Rewatching the first season and everything makes so much sense now. I remember thinking it was complicated when I first saw it because of so many characters but its crazy how it seemed all so simple back then.
